I am not sure if pagelime supports passing content to asp.net masterpages just yet. Right now anytime I make a change and publish the website it does not update the masterpage section.
Reading your server side includes post on your blog you don't say specifically that you support masterpages but there is a comment thanking you for creating support for masterpages?
So I'm just looking for some clarification on whether you support them yet or if you don't, when you will! =D

We don't support master pages just yet, but it should be an easy addition to implement.
Let me look into what it would take - would you mind helping us test this feature while we build it?

Hi Alan, so it turns out that the problem is most likely that you're using <asp:Hyperlink> tag which renders the editable link tag. PageLime doesn't support this scenario, as we look for an <a> tag in your source. You should try using <a runat="server"> tag instead, and you should be good to go.
