Is there a way to move documents from one folder to another? I couldn't find it so ended up uploading them again.
Also, I deleted some documents from the library but note that they have not been deleted from the server. Do I need to do this manually or will they disappear eventually?

Unfortunately you can't move documents from one folder to another. It's something we're working on (actually a whole overhaul of the document and image managers is in the works!)
You need to delete them manually, we try to take as non destructive as possible route with Pagelime. Unless we have to delete or overwrite a file, we don't. That way if your client accidentally deletes a file that for some reason they have no backup of, the server would still have a backup from the initial publish. - Tom
