A customer was able to overwrite his home page with another page of his site. He has not clue how that happened and I don't know either. Any suggestions? The content of the home page is now replaced with the content of the "about us" page.

Hm. Look at the properties for the about page, and see what the FTP publish target is. If you send me an email to support[at]pagelime.com with the site details I can impersonate your account and take a look. I've never heard of this happening before but I'm sure we'll get to the bottom of it.

The issue you mentioned in the other post doesn't relate to this one. The issue you mentioned in the other post has to do with stacks and the FTP-XML method of publishing.
Are you having this issue as well?

I noticed, while trying to figure out why my javavscript menu wasn't working, that the URL within the Pagelime edit window did not match the page I was viewing. For example, I navigated to the about us page but the URL above the page still said index.html. Can this cause the index page to be overwritten with the about us page?

Nope - the issue in your case is that you're using a custom JS menu, which is a big no-no for Pagelime (at least if you want to use in page navigation).
In your case you have two options: use the sitemap sidebar to switch pages, or change your menu to use plain HTML links (the A tag).
We are unable to intercept clicks to a javascript menu and do our magic that's necessary to load pages in the editor based on in page links.
